  9. Really had to read this article for my current project:

Raynaud et al. 2023 “Performance and limitations of linkage-disequilibrium-based methods for inferring the genomic landscape of recombination and detecting hotspots: a simulation study”

  10. #PopulationGenomics #Biostatistics

I innocently asked why we apply this specific Hardy-Weinberg p-value cutoff as a prefilter step on a whole genome sequencing dataset (prior to population analyses), and now after reading several papers I am still totally unsure of the recommended procedure... I guess I should simply choose a very (very) low cutoff to minimize the number of false positives and just move on.

    What's your method?

  22. A great way to kickstart my #Mastodon migration from #twitter With a Preprint 🚨
Led by @Georgette_F from her bachelor 🤯 thesis at @lcgunam. She generated 130+ years old and modern whole-genomes of the (previously) endangered Seychelles paradise flycatcher. We used #PopulationGenomics , demographic reconstructions and fwd simulations to study their genetic load and adaptive potential over time. We ask how this species avoided #extinction and recovered. 24. A lot of software can provide genotype likelihood for a #WGS #NGS sample, only one I know provide the likelihood of ALL 10 genotypes for a site, i.e. ANGSD.

Anyone knows any software that calculate all allele likelihood for a site? So I wanna know the probability of observing allele A, C, G, and T in a site. The ones I found only provide probability of one allele (consensus/random).

  34. CW: Bioinformatic/Genomic Question

Not sure if I should ask here or the other instance... : Does anyone here use strelka2 for variant calling? I love how it have its own python script to write the regional parallelization for you and can run really fast but starting to wonder why it is not used more in the #ConservationGenomics or #AnimalGenetics as opposed to GATK HaplotypeCaller.

  38. I am also interested in #Anopheles #mosquitoes that transmit #Plasmodium parasites which cause #malaria. I study #PopulationGenomics of these #vectors to find #CrypticSpecies and signals of #NaturalSelection which sometimes turns out to be not so natural (e.g. caused by #insecticides). Understanding patterns of #GeneticDiversity in these insects can help us better control them.

  39. I see too many #insect pictures here so here are my unsolicited #mammal pict.

Introducing #endemic #island ungulates from Southeast Asia, #anoa and #babirusa. They are so elusive and rare that you can only got pictures like thia from the captivity.

I have been working on their #PopulationGenomics using opportunistic sampling from skulls and hairs owned by the locals across the Wallacea, which is really fun considering they live scattered across the island.

  40. Another #introduction for another timezone:

Hi everyone! I work a lot with #PopulationGenomics. A bit like #populationgenetics but with extra fun of #Genomics and all its #statistical perks and #genetics itself.

Starting from #conservationbiology, I was wondering if there were any #EvolutionaryApplications that can help #conservation long-lasting question: how to keep #biodiversity?

I think population genetics is one way to go.
