  16. Would anyone have advice on FOSS tooling for reproducible biomedical literature searches? What I'd want to do specifically is to document the *absence* of case reports of exceptional responses to drugs that got FDA accelerated approval. (As for why, see osf.io/59sya/files/q6trp.) These would start with automated searches of EuropePMC, then annotation of manual review results. Since a new case report could be published at any time, I would need these to be update-able. I'm guessing an approach built on #orgmode #make and other #root technologies could work well. @lukascbossert @jameshowell

  24. Why publish your research data in a proper repository like Zenodo, not a on a fancy institutional website?

    I was looking to access the UN Peace Missions Mandate dataset for some analysis. When I checked peacemissions.info it was gone. Timed out.

    I have no idea if it's temporarily down or down forever or what has happened.

    It's not accessible elsewhere as far as I can tell, so the analysis is not happening.

  28. #AcademicChatter Hello, fellow academic chatters. I'm an experimental scientist. And I regularly have the problem of how to organize acquired data by different participants to a same experiment. I'd like to have some feedback of how other people do this. Not necessarily specific computer programmes (such as digital labbooks), but rather how-tos based on robust, basic things, such as text and csv files, folder structures etc. I'm often battling with the workflow which is including handwritten measurements, their digital counterparts, metadata for the measurements, codes for samples, all of these done by different people, but all will have to end in one final dataset, where I would like to be able to trace data back to the paper files, and their metadata. And all of this with not too much additional effort by everybody ;-) Have done this usually with some shared server space, but usually it ends up as something a bit difficult to get through. I'm now rather thinking about a system involving perhaps something based on #MarkDown or even #RMarkdown or #knitr etc. Any feedback much welcome 😁

    There is no way to build Tensorflow without a bundled Python toolchain. The only way I see is to trick it into "downloading" our provided Python toolchain from a file:// URL.

    I find this battle against upstream's approach towards reproducibility exhausting. »

    🤔 Could you stop to say: “yeah Guix is great but I don’t use because it doesn’t provide what I need”…

    …and instead explicitly say: “my research outcome is more important than doing it correctly”.

    La peur du “décrochage de la France” en termes de publications scientifiques terrorise beaucoup de décideurs alors que la transparence nous permettrait d’avoir des résultats plus solides et de regagner la confiance du grand public en ces temps de désinformation. »

  33. Story: when colleagues realize #Guix rocks!

    – Please help me! a colleague said.
    – What’s wrong? I answered.
    – My R stuff worked and now it crashes!
    – Ah, so what’s changed in between?
    – Nothing!
    – Maybe an update?
    – Indeed, apt update and upgrade, but packages were unrelated!
    – Maybe not?
    – I’ve double-checked:
    • it still works on this other machine but crashed on this one.
    • all the versions between the both machines are the sames.
    Damned! I’m lost…
    – Maybe it’s not the same versions?
    – Look, 1.2.3-xzy and 1.2.3-xyz etc.
    – Look, folder checksum are different so it’s not the same.
    – …
    – Please, give me the list of R packages you need.

    …half hour later…

    Thanks #Guix and guix-science, guix-cran and guix-bioc channels, only one R package needs to be freshly packaged.

    The command:

    guix time-machine -C channels.scm -- shell -m manifest.scm

    and tandam the same computational environment is running on the both machines.

    Nothing more.

    First conclusion: APT and Ubuntu are poorly designed for #ReproducibleResearch and one needs wizard skills to avoid the bitter bite.

    Second conclusion: Some people in my lab are realizing the hard way: « Aaah maybe starting a project with Guix might be slower at first but then it frees from some painful burden. »

    Third conclusion: let wait the end of some pending computations. 😁

    As scientific practitioners, it’s simple (but not easy!):

    (1) Degrowth our outcome; for a better quality and a lower quantity

    (2) Adopt and promote current practises that already help

    The rule of thumb:

    If our grandchildren cannot verify in the future our findings of today, then such findings aren’t scientific findings but findings of alchemists, wizards, sorcerers, occultists or warlocks.
