  1. @kinleyid @cian @albertcardona

The pay comes in part from my lab budget and in part from the federal work-study program, which is a type of financial aid here in the US. This is a way for me to reach students that might not otherwise have a chance to do research.

If you are a faculty member in the US and are not hiring through the work-study program, I highly encourage it.

I use Alphafold (actually colabfold) and am happy to answer questions, but I'm just a user. There are people with more expertise than me here.

  4. Whoa!!! Big news for trainees and others at UM. The new procurement system allows you to book airline travel without using your own credit card. This means students and others won't incur the cost of booking conference airfare.

In this preprint, we identified a conserved or suspiciously structurally similar interface between a large highly conserved well-folded protein and its fast-evolving co-factors in yeast and humans. Some co-factors are large, but all of them consist primarily of disordered regions.

We are now using alpha fold to predict protein-protein interactions amongst proteins that are linked to these ones via phenomics.

  6. My mentor Greg Payne, the scientist who works at UCLA, is retiring.

If you have a message to share with him, you can send them to his campus address or I'm collecting messages to share at a party next week. If you want them included for next week, e-mail me at my UM account.

  7. Because it is the start of the month, I'm indexing my notebook and seeing that there is a whole set of really exciting protein multimer predictions that still need to be done.

Of course, our clusters are down for summer maintenance this week. ugh.

I'm so tempted to use the browser-based colabfold, but I should just wait for the clusters.

    I'm very impatient.

  8. When submitting a manuscript with alphafold2-based predictions, what all should I provide as supplemental data?

I'm thinking the rank 1 model PDB and json file, and then for all of the models (5 in my case) the pae.png and plddt.png.

Would someone want to see more than this or less than this?

  9. I keep a nice inventory of my pantry (big items like 10lb flour, 5 lb channa) with the date purchased, best bydate, and date used. I just discovered 'someone' skipped 20 lbs of our oldest flour and used 20 lbs of newer flour. So we have 20 lbs of 'expired' flour. The problem is that 'someone' could be me.🤦

    #KitchenFail #AntiWasteCooking

(Also yes I know best by isn't expired, but this is fancy flour that does kind of get less wonderful)

  13. Its officially the start of the autumnal sweater migration season. The joyous days when it's too cold in the morning to bike without a sweater or jacket and so hot in the afternoon that I forget to take the sweater or jacket home at night.

  14. Anyone have recommendations for commercial wind-blocks for ears when biking?

After researching noise from wind while biking, I improvised ones with scraps of fabric I had in my office. I was super impressed by how much easier it was for me to hear traffic and other noise once the wind over my ears was reduced. The final conclusion the X-mas stocking worked slightly better for noise than the fabric face mask, but looks very silly.

    Such a game-changer!!

  16. Day 14-

I'm calling this a failure. Still too seedy and they've clearly got bacteria growing in them (cloudy rinse water--and smelly).

I'll try this again with a longer soak time and keep them warmer.

I'm also going to try a shallow soil tray as a separate attempt.

  17. The adventure begins!

We have a ton of garlic chives and we harvest the seeds to try to reduce their spread every year. This year I'm seeing if I can sprout them.

Here's the first batch of seeds winnowed (badly).

  18. Does anybody have recipes for onion seeds or onion seed sprouts? We probably have a pound of them.

These are actually garlic chive seeds. It's a lovely plant, and the bees love it, but it is very aggressive, so we harvested the seed heads and can't figure out what to do with them.

  22. Hey Sciencers,

My friend Erin Cram and her excellent postdoc Mustafi Amin developed a document that teaches students "How to do a protocol", delving into some of the unwritten steps for success in research labs.

Any ideas of a good place for them to send it?

Ok downer Debbie here. If you’ve got rats and slugs mingling in a garden you eat from. Make sure you cook everything or wash it extremely well to remove all slugs.

  25. I'm quite proud of this little task today.

    A. I figured out how to realign our filter wheel when it skips and gets misaligned.

    B. I figured out how to make a little diagram with 10 circles evenly spaced in a circle. I'm pretty sure I used geometry.
