An exciting article out in @biorxivpreprint shows that AMPK inhibits autophagy during glucose starvation in U2OS cells.

Whether glucose starvation induces or inhibits autophagy is a controversial topic, something my lab discovered when we struggled for almost two years to publish our findings that in yeast glucose starvation actually actively suppresses autophagy ten years ago.

Here I propose that rather than possessing “good hands,” an innate and unlearnable aptitude for science, such scientists possess expert learning skills that can be effectively mastered. I share a straightforward approach to gaining and teaching expert learning skills in the research lab environment. I also discuss ongoing efforts by others to develop curricula that teach expert learning skills in laboratory courses.

In this preprint, we identified a conserved or suspiciously structurally similar interface between a large highly conserved well-folded protein and its fast-evolving co-factors in yeast and humans. Some co-factors are large, but all of them consist primarily of disordered regions.

We are now using alpha fold to predict protein-protein interactions amongst proteins that are linked to these ones via phenomics.

They used protein prediction to explore the poorly annotated Candida auris genome, and then used protein design to replace endogenous proteins with de novo designed ones.

Because it is the start of the month, I'm indexing my notebook and seeing that there is a whole set of really exciting protein multimer predictions that still need to be done.
Of course, our clusters are down for summer maintenance this week. ugh.
I'm so tempted to use the browser-based colabfold, but I should just wait for the clusters.
I'm very impatient.

What does it mean when only your rank 1 model suggests an interaction between two proteins with alphafold multimer? Is this garbage?

When submitting a manuscript with alphafold2-based predictions, what all should I provide as supplemental data?
I'm thinking the rank 1 model PDB and json file, and then for all of the models (5 in my case) the pae.png and plddt.png.
Would someone want to see more than this or less than this?

I took the #foldscope specs, eliminated a few options ("we got a USB microscope for kids ... but it's not very good", "how about this 200x clip you put on your phone? ... someone had tested it and concluded the magnification is closer to 2x in practice") and then I managed to somehow "search differently" than months ago because I found a new local #microscope shop, and they had a "do contact us if you need any help e.g. to select the first microscope for your child" ("I am a little bit past that age BUT can you still help? I mean of course it is for my ...inner child?").
They recommended this version as probably sufficient, it has 2x, 4x 'objective pair' and 'switch magification 20- and 40-times' changeable "with the oculars", I have no way to translate it to Foldscope's "3 Lenses (50x, 140x, 340x)" though. Is it 40x by comparison, or 4x40x = 160x?

I keep a nice inventory of my pantry (big items like 10lb flour, 5 lb channa) with the date purchased, best bydate, and date used. I just discovered 'someone' skipped 20 lbs of our oldest flour and used 20 lbs of newer flour. So we have 20 lbs of 'expired' flour. The problem is that 'someone' could be me.🤦

Periodic reminder: spend some time coming up with a generic figure template that shows sizes of commonly used items, eg, label sizes, expected sizes of bands on gels, micrographs and scale bars, fonts, also handy to include common overall sizes.
This figure template is based on MBOC guidelines a few years back.
I've also added the molecular weights of the ladder we commonly use for western blots.
