@shl I guess it depends on what you want to do in terms of #bioninformatics, what your needs are and what your aim is (e.g. doing analyses or develop new software)

For example, for manipulation of Bam and Vcf files, #Phyton with pysam is an option or #Rust; GATK is written in Java. Instead of Bash, you may use a workflow manager like #SnakeMake or #Nextflow.

W.r.t. statistics and downstream analytics... #RStats is (still/yet) unmatched in terms of the packages due to #CRAN and #Bioconductor.
