Two I would recommend are #ProgressiveMauve and #Mugsy. This class of algorithms typically feature some sort of seeding, anchoring, then extensions to identify locally colinear blocks (LCBs), then a more "global" multiple sequence alignment using something like #MUSCLE or #T_Coffee.
