After a bunch of needless struggle*, I have a reliable way to query against meshes etc. in the Godot Editor (i.e. in tool mode).
Anyway, I will be writing a short post on my wiki about how to do spatial queries. Will post soon-as.
* I have problems with Godot's docs and I'm not sure where to lend a hand to try improve them.
