I fu**ing love them.
Despite Ontos's conscience being unchained by some other forces, their outfit and hair matches Shulk's because they remember their time with him as Alvis. And Shulk still sees his old (and very close) friend in A. Even the credits theme, "Future Awaits" is a conversation between these two.
I could consider them just "close friends" but the Xeno series has already show polyamorous relationships and Shulk, Fiora and A(lvis) parallel Shion, Allen and KOS-MOS from the Xenosaga trilogy so I choose to believe the three of them will live together after the two worlds merge again.

Sometimes I wonder why N's Core is a red cross (except an X) like Alpha's second phase of the final boss instead of the same as every other Moebius (obviously it wouldn't be like Mio). Maybe it's because he was influenced by Alpha since he was part of the City and Alpha wanted to influence N to not kill him but N's despair overpowered it?

So my theory that it's the White Whale may be partially correct. I couldn't have guessed that they would rebuild it with the Ma-non ship and have it be the White Whale 2 or that they'd leave Mira because of de-materialization, so my thought was that it was the original White Whale and the restored Earth was Mira, which means it's not fully correct but I like the way they handled it better. We know where the Conduit is, too.
