@conamara after running the Laptop now for a few days without any upper charge limits set and now rebooting it, it seems to have mostly recovered and the capacity of the 2nd battery is now reported as 95% (which is closer to what I'd expect).
No EC reset needed!

@conamara thanks to the great responses from @linrunner (maintainer of #TLPLinux) in the #ArchLinux forum, I got quite a bit more insight into how all this works…
