@foaylward 1) If you're primarily interested in only the #core_genome and snps + small indels from similar sequences, any reference-based approach would work. ParSNP is such a reference-based approach, and uses #Minimap2 underneath. But I would generally avoid this class of methods unless you're absolutely sure you only want a constrained set of core genome variants.
